proftpd-1.3.3rc1-alt2 при старте создаёт PID-файл в /var/run/proftpd/, а в .init-скрипте он ожидается быть созданным в /var/run/. В результате service думает, что proftpd не запущен и не может его остановить.

вам спасибо! :) после 1.3.2 указание pidfile при сборке изменилось, не до конца доделал оказывается.
