warning: file /etc/texmf/ls-R is not owned by any package
warning: file /usr/share/texmf/doc/ls-R is not owned by any package
warning: file /usr/share/texmf/ls-R is not owned by any package

Just run texhash at build time and package resulting files (even if empty).

Another way is to just package empty files as they will be overwritten by 
texhash later in any case.
