При первой установки mysql, до этого не разу не ставился, отсутствует основной конфиг. На работу не влияет, но не приятно.

# apt-get install MySQL-server MySQL-client

Также в #14692 было предложение все в /etc запихать.

Если вы объясните, чем /etc/my.cnf "основнее" /var/lib/mysql/my.cnf, а еще лучше - прочтете README.ALT, то, думаю, у вас будет потребности переносить все в /etc
