надо объявить firefox обработчиком x-scheme-handler/http;x-scheme-handler/https;
https://bugzilla.altlinux.org/show_bug.cgi?id=25495
т.е. дописать в desktop файл
MimeType=....  ;x-scheme-handler/http;x-scheme-handler/https;
в Федоре в firefox 4.0.1 это есть 
также,
X-KDE-StartupNotify=true устарел, 
лучше добавить / заменить на StartupNotify=true

Алексей, чтобы второй раз не вставать: добавьте, пожалуйста
x-scheme-handler/mailto;
в Thunderbird, все равно Вы их вместе собираете.
