It seems that it was compiled without -DLARGEFILE flag

configure при сборке использует:
        --with-large-files \
        --enable-large-cache-files \

Я проверил squid-server-2.5.STABLE13-alt1 из Sisyphus, как я и предполагал, он
не имеет этой проблемы.
