Сомневаюсь, что конструкция

%(config,noreplace) %_sysconfdir/httpd2/conf/%name.cnf

эквивалентна

%config(noreplace) %_sysconfdir/httpd2/conf/%name.cnf

Также при обновлении теряются все изменения в
/etc/httpd2/conf/httpd-alterator.cnf потому как тоже нет %config(noreplace).

# rpm -V httpd-alterator
S.5....T c /etc/httpd2/conf/httpd-alterator.cnf
S.5....T   /etc/httpd2/conf/httpd2.alterator.conf

httpd2.alterator.conf тоже надо как %config(noreplace) пометить...
