In some files, the letters are correctly displayed when selected: e.g., /usr/share/doc/wordnet/pdf/lexnames.5.pdf from wordnet-2.1-alt2.
Now I started to understand that this problem has no very good solution. Probably, this is so in http://learn-gs.org/library/etc/1-4-whorf.pdf as it is because it is a scanned paper (an image) with added words. So, there are no fonts inside, so they can't be properly displayed. So it's rather a feature request: in such cases not to show the "~"s instead of the text but to show the selected text in a default font or to show the image and indicate that a real text has been selected (say, by showing the selected text in a "tooltip").
