В результате получается, что в первом терминале у меня залогинился демонизированный boinc, в результате система в частности перестаёт нормально выключаться.

Причина проблемы - в вызове sh -l в /etc/init.d/boinc-client (причём в двух местах).
Если убрать -l, boinc работает, но не считается залогинившимся.
