голый metacity используется в sugar. 
Но для нормальной работы голого metacity надо переложить файл 
/usr/share/glib-2.0/schemas/org.gnome.metacity.gschema.xml
из metacity-gnome в собственно metacity.
Иначе оно не может зарегистрироваться в dconf
и хранит свои настройки в in-memory backend, 
о чем ругается при каждом запуске.

Также, вохможно, стоило бы добавить зависимость на dconf в metacity.
Это на ваше усмотрение.
