после создания каталога /etc/my.cnf.d вручную всё работает

Супер бага, даже не ясно, какой версии MySQL-server. Не говорю уж,что никогда не замечал.

 # rpm -qf /etc/my.cnf.d
MySQL-client-5.7.21-alt4.S1.x86_64

 # rpm -qf /etc/my.cnf.server
файл /etc/my.cnf.server не принадлежит ни одному из пакетов

Всё работает. /etc/my.cnf.d упакован в MySQL-client, без которого сервер установить невозможно.
