По факту это копия bug 33277, но так как смена 4.4 > 4.9 случилась у std-def, то это уже critical как минимум: https://forum.altlinux.org/index.php?topic=40179.0

Может быть сделать в %pre хотябы проверку на наличие luks в initrd.mk с выдачей предупреждения ?
