Тем не менее в каталоге /etc/ld.so.conf.d/ нет файлов *.conf, есть только X11R6
без всякого .conf

В каталоге /etc/ld.so.conf.d/ файлы не обязаны присутствовать.

Да, но без тем не менее каталог библиотек X11R6 должен быть в списке, а он туда
не попадает из-за отсутствия расширения .conf. Что-то одно должно быть
исправлено, либо добавлено расширение к файлу /etc/ld.so.conf.d/X11R6, либо в
/etc/ld.so.conf должны включаться все файлы из /etc/ld.so.conf.d/

Антон, переименуй /etc/ld.so.conf.d/X11R6 в следующей сборке.

Исправлено в XFree86-4.3.0-alt16
