Вывод pkg-config speex --cflags и расположение заголовков не соответствуют. 
Т.е. все, что польлует pkg-config для сборки со speex, не работает. 
IMHO можно просто заголовки положить на каталог выше. 
Они ведь все равно speex_*.h называются
