В galeon-1.2.1-alt1 (в других не пробовал) всегда вызывается встроенный обработчик почты вне зависимости от того, какой выбран в настройках.

В 1.3.14a (вероятно, и в более ранних) используются настройки из GNOME/GConf
(/desktop/gnome/url-handlers/mailto)
